Governance checks report unpinned and untracked dependencies. Workspace audits include package inventory and maintained-project version drift. The audit command can list all unpinned packages or emit a CycloneDX 1.5 bill of materials. …he same twice The last pure-local check in the governance spec. A notebook is only reproducible as far as its dependencies are, and `pandas>=2.0` resolved to 2.0.1 the day it was written — so a notebook that ran then and fails now has no diff to blame. Three sources, because a `.deepnote` project can declare a dependency in three places and only one of them is in any inventory built from the file: environment.packages the resolved lockfile sync writes project.settings.requirements what the project asked for `!pip install …` in a block an imperative install, re-run every execution The lockfile settles it, except where a block does not let it. `numpy>=1.24` in settings.requirements beside `numpy: 1.26.0` in environment.packages is reproducible: the lock is what installs, and firing there would be wrong on nearly every synced project. But an install command runs after the environment is built and overrides the lock, so that case is reported. dependency-unpinned no exact version project scope, works in CI dependency-untracked installed by a block, not in the lock dependency-drift maintained projects pin different versions Drift counts maintained projects only. A notebook abandoned in 2021 pinning the 2021 version is pinning working as intended, not a team disagreeing with itself, and counting it would put a finding on every package in every workspace that has ever had an old project in it. `deepnote audit --sbom` writes the set as CycloneDX 1.5, one component per package *version* so each purl is matchable — a workspace where two projects pin different versions genuinely contains both, and collapsing them would hide every advisory for both. …as requirements Three review findings on the dependency inventory. **An unpinned package vanished from the SBOM the moment anyone pinned it.** `toCycloneDx` emitted one component per version and fell back to a versionless one only when there were no versions at all — so a package locked in three projects and installed bare in a fourth appeared as three pinned components and nothing else. The document then claimed a reproducibility the workspace does not have, which is the one thing a bill of materials must not do. A package that is unpinned anywhere now gets a versionless component alongside its pinned ones, attributed to the projects that did not pin it. **`usage.projects[].version` reported the lowest version seen, not the effective one.** It took `entry.versions[0]`, and that array is sorted — so which version a project was credited with depended on how the numbers happened to order. `reconcile` now computes an effective version with the rule the rest of the module already uses: an install command runs after the environment is built, so it wins; otherwise the lockfile does. **Shell continuations were parsed as requirements.** `!pip install pandas && python -m pytest` yielded three packages. Argument collection now stops at `&&`, `||`, `;`, a pipe, a redirect or a comment, including when the operator is attached to the token (`pandas;`). `>` and `<` are deliberately not terminators — they are part of `pandas>=2.0`, which is what the function exists to read. The fixture gains the case that exercises all three: a project that installs pandas bare, with a shell continuation after it, while three other projects pin it. Co-Authored-By: Claude Opus 5 (1M context) <noreply@anthropic.com>
Drift scored its blast radius by counting live projects across the whole workspace and clamping to the finding's own count — the shape that was just removed from credential-shared. It produced the right number only because drift files against live projects already, so the clamp always saturated: correct by accident, through a filter three hundred lines away. The holder count was wrong for a nearer reason. It counted every live consumer of the package, including one declaring it with no version at all, which consumes pandas but is not party to the dispute. Reach for the fixture drops from 5 projects to 4. Both now come from one list of holders, through the shared helper, so this stays right if the maintained-only filter ever loosens. Also: --governance stopped being "SQL correctness and hardcoded credentials" when this PR added the dependency checks. Co-Authored-By: Claude Opus 5 (1M context) <noreply@anthropic.com>
The `**Dependencies**` block was inserted between the divergence overview and its own `**Scoping**`, `**Precision**` and `**Triage**` subsections, with no blank line before `**Scoping**` — so that paragraph rendered as a continuation of the CycloneDX one, and an agent reading the page found divergence's scoping rules described as a property of the package inventory. Moved after `**Triage**`, which is the last of the divergence subsections. The missing blank line was the symptom; the interleaving was the cause. Co-Authored-By: Claude Opus 5 (1M context) <noreply@anthropic.com>
The two dependency findings that name a block were masking its label on its own. Same gap as the SQL findings had: half the provider patterns need surrounding context, so a credential the rest of the block makes recognizable is invisible in the one line lifted out of it. An install command carries an index URL as readily as any other line, and an index URL is where a token goes. Co-Authored-By: Claude Opus 5 (1M context) <noreply@anthropic.com>
`redactSecrets` was imported for two dependency-finding labels that now go through `scrubLabel`, which masks against the block's content. Also folds two copies of the same comment into one. Co-Authored-By: Claude Opus 5 (1M context) <noreply@anthropic.com>

The last pure-local check in the spec's table (
dependency-unpinned, listed as "available, unmeasured"). Stacked on #559.A notebook is only reproducible as far as its dependencies are.
pandas>=2.0resolved to 2.0.1 the day it was written and resolves to something else now, so a notebook that ran then and fails now has no diff to blame. That is the specific failure that makes people stop trusting a workspace.Three sources
A
.deepnoteproject can declare a dependency in three places, and only one of them appears in any inventory built from the file:environment.packagesdeepnote syncwritesproject.settings.requirements!pip install …inside a blockThe third is the interesting one: it runs every time the notebook does, and it is usually how a dependency enters a workspace without anyone deciding to add it.
The lockfile settles it, except where a block does not let it
This is the decision the check's precision rests on, and the first version got it wrong.
numpy>=1.24insettings.requirementssitting besidenumpy: 1.26.0inenvironment.packagesis reproducible — the lock is what installs. Treating "weakest declaration wins" as a flat rule fired onnumpyandrequestsin the test fixture, and would fire on nearly every synced project, every time wrongly. But
!pip install numpyin a block runs after the environment is built, so it overrides the lock. That case is reported even though the package is locked, and the message says what the lock resolves to — because from the file alone it looks pinned. On the fixture this is the difference between 8 findings (4 of them wrong) and 4 (all of them right).
Checks
dependency-unpinneddependency-untrackedenvironment.packagesdependency-driftThe first two are per-file, so they work in CI through
deepnote lint --governance— no workspace needed.Drift counts maintained projects only. A notebook abandoned in 2021 pinning the version that was current in 2021 is pinning working as intended, not a team disagreeing with itself. Without this filter every package in every workspace that has ever had an old project in it gets a finding — in the fixture it was the difference between 7 findings and 4, and
numpycorrectly stops being reported at all. The old version still appears in the inventory; it just is not a dispute. The SBOM is the deliverable
deepnote audit workspace --sbom > sbom.jsonCycloneDX 1.5, which is what Grype and Trivy read. One component per package version, not per package: a workspace where two projects pin different versions genuinely contains both, and collapsing them into one versionless component would hide every advisory for both.

There is no integrations API client in this repo, andAGENTS.mdrequires tests to avoid live network calls, so a speculative client for an endpoint I cannot verify against would be untested code in a compliance tool. They remain the biggest unlock and are the natural next PR once that endpoint is available. The audit and the docs both say this rather than implying coverage.Verify
The lint fixture is built so the lockfile/requirements interaction is visible:
numpyandrequestsare loose inrequirementsbut locked, and stay silent;scikit-learn~=1.3is not locked and fires; the two imperative installs fire for both codes.56 new tests.

Summary by CodeRabbit
deepnote lint --governancenow warns about unpinned dependencies and packages installed in notebook blocks but missing from the project environment. These warnings do not cause the command to fail.deepnote auditnow reports dependency inventory, pinning, and version drift across maintained projects, with dependency counts and project usage.--packagesto list all unpinned or drifted packages, or--sbomto export a CycloneDX 1.5 bill of materials with a component for each package version.Update: inherited from the branches below
No functional change on this branch beyond what the stack below it brought, but two of those changes land visibly here:
pkg:pypi/numpy@1.26.0was masked — the version half matched the email-address pattern, whose domain arm allowed an all-numeric final label. A bill of materials naming components nothing can resolve defeats the point of emitting one. Fixed at its source on feat(cli): deepnote subjects — fingerprinted subject index and DSAR lookup #557 by requiring a letter-initial top-level domain.
